Rennes booked their spot in the last four with a 3-1 win in a match played at Saint-Etienne to allow more fans to attend.
Championnat National 2 side Le Puy, based in the Auvergne region, were the lowest-ranked team left in the competition and had beaten Ligue 2 Laval in the last round.
Rennes, though, soon got themselves in front at Stade Geoffroy-Guichard when defender Arthur Theate headed home from a corner in the ninth minute.
Captain Benjamin Bourigeaud added another from the penalty spot early in the second half before Le Puy pulled a goal back through Bryan Adinany on the hour.
Bourigeaud sealed Rennes' place in the last four when he fired in a third goal with eight minutes left.
Valenciennes and Lyon are already through the semi-finals, while Paris Saint-Germain face Nice on March 14 to close out the last-eight matches.
