The 31-year-old has been suffering a recurring rotator cuff tear in his right shoulder after initially hurting himself during the Wanderers' 2018-19 campaign.
Despite attempts to fix the injury through rehabilitation and inject treatment, Janjetovic will have to undergo surgery and is set to be sidelined for six months.
The news is a blow for Janjetovic who was facing a battle to retain his No.1 status at the Wanderers after some high-profile errors last season and the arrival of experienced Swiss custodian Daniel Lopar.
"It's obviously a very disappointing outcome but I will be fighting to get back to my best form," Janjetovic said.
